How to Get from Prague to Munich
Munich is 380 kilometres from Prague — about four and a quarter hours by road. This is the one route out of Prague where the train is the worst option rather than the obvious one, and it is worth understanding why before you book anything.

Route from Prague to Munich
Why the train is slow here
Prague and Munich are no further apart than Prague and Vienna, but the railway between them was never modernised. The direct service runs on a single-track line through the Bohemian Forest, with a change of traction at the border, and takes around six hours — longer than the trip to Vienna over a shorter distance. On every other route out of Prague the train is competitive. On this one it is not.

Which one should you take
Travelling alone and counting every euro? The coach. On this route it beats the train on both time and price, which almost never happens.
Two or more, or with luggage? A transfer. Divided by three or four people it is close to the coach in cost and nearly an hour quicker than anything else, and you leave when you want rather than when Flixbus does.
Flying into Munich and continuing to Prague? This is the common case, and the airport makes it worse: MUC is thirty kilometres north-east of the city, so every public route to Prague starts by going back into Munich. A car collects you at the terminal and drives east.

Stops worth making
Plzeň — forty minutes out of Prague, home of Pilsner Urquell. The brewery tour is about two hours, and you are not the one driving.
Regensburg — a UNESCO old town on the Danube with a medieval stone bridge, almost exactly halfway and barely off the motorway.
Nuremberg — the castle and the old town, and in December one of the oldest Christmas markets in Germany.

Practical notes
No border control. Both countries are in the Schengen area, so the crossing at Rozvadov–Waidhaus is a formality. Carry your passport or ID card anyway — spot checks are legal and do happen.
German motorways are free for cars and much of the A6 and A9 has no speed limit; you still need a Czech vignette for the D5 as far as the border.
Oktoberfest changes everything. From mid-September to the first weekend of October, Munich hotels, trains and coaches fill months ahead and the last kilometres into the city are slow. Book early and allow extra time.
The currency changes. Prague uses Czech crowns, Munich uses euros. Cards work almost everywhere on both sides; change nothing at the border.
Going the other way: Munich to Prague
The railway is just as bad in this direction — that is the one thing worth repeating. There is no fast line between the two cities, so the coach beats the train northbound exactly as it does southbound, and the road beats both.
What makes the return different is who takes it. A large share of it is people arriving into Munich Airport and continuing to Prague, which is a different problem from getting between two city centres: you land with luggage, possibly late, and the coach station is not where you are.
